Hmm. Personally I think startup should be in the app support directories as well, and ~/scwork should be removed. I know what you're saying but ~/Library/Application Support/ is the standard place for such stuff, and I think it's best to have things in one place rather than scatter them around. We'd also need to force create ~/scwork for those who don't have it. I find it annoying when apps create stuff in top level of ~/. Symlinks in the app directory would make them easy to find.
